What gem colour should I use for damage?

Use the gem whose damage bonus matches the ship's actual damage family — Artillery, Cutthroat, Strategic, Blazing or Drowning. Never choose by rarity alone.

What gems should the flagship use?

Usually defensive gems: HP and Critical Resistance are the first places to look. The flagship's job is to stay alive, not steal stats from your damage ship.

Should I spread Legendary Gems or finish one Resonance first?

Finish useful thresholds on permanent equipment first. Five nearly-active resonance setups are weaker than one completed upgrade and four pieces waiting their turn.
